You can get the smell out of the carpet by cleaning or by masking it with Febreeze but a car has a metal sub floor. Unfortunately I don't think Febreeze is the answer here because once the offending matter (trying to be gentle here) gets soaked into the plywood there is nothing you can do to get it out. Febreeze would only be a temporary solution but the smells will return.
That said I love Febreeze in my Jeep, use it quite often when I don't have time to pull all the carpets out and clean everything after a season of wheelin' in the dust and mud with the top off.
