Driving in Florida, I drove along side of this truck that had a mini-compartment in the back. I couldn't tell if you could access it from inside the cab or if that was just a trick of the windows.
Any ideas what this was?

It's just a little partial bedcover thingy. There may be access to the cab, but it would only be via the sliding rear window. I have never seen the purpose of those things and personally think they're pretty ugly.

I have had a few friends with these. They pull gooseneck horse trailers all over the western US. You remove the rear widow and can crawl through and use them as a sleeper.

Yes they were real popular in the 90s and I think 80s too, especialy around the rodeo and cowboy crowd. Some even were conversions to have larger cabs that available from the manuf.s
