Because many battery boxes are used in hulls of boats and other outdoor equipment where several inches of water can be standing at the location where the battery box is mounted.

Having holes would allow water into the box on those applications.

Plastic battery boxes are used for many applications other than R'Vs.

One could just drill one hole and install a " duckbill" drain valve. Water will flow out freely (picch edges to get last tablespoon or so that might remain in vLve) and nothing can flow back. Use a smaller one like used on some farm type air filters.

If used inside (as the often are on boats and larger RVs), the box serves to contain any splashed acid that would corrode anything it landed on. The holes in the bottom are only appropriate for external locations exposed to the weather to keep rainwater from filling it up. Ya can't undrill a hole, so they come without.
