Roof Hole

I recently took a camping trip and had a branch puncture a penny sized hole in my rubber roof. The repair was slightly delayed, but the hole was covered with plastic during this time. However, when I climbed up to make the patch with repair tape it appears as though some water somewhere got under the rubber as there is a little bubbling about the size of a dollar bill or less. I applied the patch. Just asking opinions.....do I need to worry about the slight amount of water that made it in? Or do you think I'll be alright now that it's patched?

If it were me, the approach I would take would be to mark the area with a pencil (drawing a circle around the bubble). The circle will help you pin point after. I would then take a syringe and use that to suck all the water (or air?) out. Then seal the area that the syringe punctured (possibly several times depending on how much water/air is in the bubble.
