Do soft areas on roof always mean I have a problem?

Do soft areas on roof always mean I have a problem?
My roof is soft around the cover for my subwoofer on top of my 2001 Sierra. It is also soft where the slideout goes under the roof. We have had over a foot of rain this summer and there is no sign of water damage on the inside of the trailer. I am worried though as I went on the roof to check my AC when I noticed this.

Soft roof areas, not good.

It's a sign of water intrusion.
