Roof Help for 1999 Sandpiper

I am looking for advice. I have a 1999 Sandpiper which has a rubber roof & leaks around the air conditioner. While on the roof covering with a tarp, I noticed there are a couple of "soft spots". As well as the area where the a/c is does not appear to be bowed (up in center) as the rest of the roof does. I was considering opening up the soft spots and patching the roof as needed.

One person that I talked to suggested just going over the entire roof with pt plywood and putting a new rubber roof over it all. Is that a reasonable option or would it just create more issues?
