Roof problem with 2005 Flagstaff

I have recently found slightly raised areas, about the size of our hand, under the rubber membrane of my roof. The are along the front where the roof meets the front cap. One place is soft and the others are hard. I can find no evidence of anything wrong.
If I cut the membrane to check for damage I will have to replace the entire cover. My question is, if I remove the old calk and reseal the roof would I risk further damage to the roof?
