Slide out sky window leak

I am curious if anyone else has had this problem and what is the best fix my 2013 Cherokee wolf pack Skylight window in the slide out leaks like it was a drain on the roof. And it is very strange because you can see the seal under the glass and it all looks good although it seems to be soaked with water you can press on the window from on top and see the water move slightly in this black seal I only see one little area that has some white crusty looking gunk but the leaks seem to be on the edge facing out. I put silicone all the way around complete from the edge of the glass to the rubber roof and it makes me think that the water is getting in somewhere else Under The Roof but I see no tears or holes in the rubber roof as anyone else had to deal with this?
