This morning I took a shower and everything was fine, I ran out for a few minutes and came back to my wife complaining about the lack of pressure. We have the same amount of water pressure as we normally do in the kitchen and the bathroom faucets and the toilet. I removed the shower head and even removed the hose to clean it out, it almost seems there is a restriction in the faucet handles, has anyone else dealt with this?

Yes I removed the head, even took the hose off and reversed it to see if it was blocked. With the hose off it still has low pressure and you get that whistle with the water flow that you get with a valve not open all the way.

When you look into the threaded outlet where the hose installs, do you see a little orifice looking device? If so that's the flow restrictor. Remove it and clean it out or just leave it out.
If you don't see the restrictor, pull the cartridges under the handles and check them for debris.
