I'm not too worried as our little Roo is only 3000# (well right now, w/o our stuff in it), but i am curious as to what the actual tow capacity is. (that and mama might want bigger already.... )
I would go by the owners manual. I would imagine that you need to consider several things.
I have an 04 F150 and when I looked in my manual it took several minutes to figure it out. The towing capacity is determined by several things including engine, transmission, rear end, 2wd/4wd and even your truck's wheel size.

Open the drivers door and look on the sticker, it should give you the correct info for YOUR truck with the way it is equip from the factory, or you can record the V.I.N number and go to the Ford parts department and they can tell you everything about the truck and the tow rating from engine to the type of rear and everything in between. You can call them as well with the V.I.N. info.
Your small V-8 and low numerical axles ratio will bring down your towing limits. But you aren't going to have any issues with 3,000 pounds.

I found a link (thru the Trail Manor site) that said it was either 5400 or 6300, but the owners manual said 7000.
Anyone have any insight?
i'm pretty sure yours is 5400lbs. the owner's manual 7000lbs. should be for the 5.4 engine or one with a 4.10 rear end. check and make sure which engine/rear end those tow numbers are for.
the 3.55 axle ratio is for mileage benefits, not towing benefits.
