New to toyhaulers

Is there any problem with loading 2 quads app. 1200lbs to the rear of our garage. The garage is rated at 3000lbs. We have tow heavy 5th wheels for many years and tried to keep the wt. balanced over the axles. With that said if I move the quads all the way forward we lose the door to the living area and the door to the garage. We would also like to use some of the forward space for storage. We bought a 2013 386x12, towing it with a 3500 dodge. We are new to toyhaulers so any input would help.

You should be just fine. The toy haulers are "balanced" according to the rated weight of the garage area. Sitting with an empty garage they have some serious hitch weight...loading the garage balances it out. You'r also 1800 pounds under the limit...so no worries. Put them where they belong and tie them in good.
We where camping last year and I helped a guy guide out a Chevy Blazer from the back of his! ....he was around 800 over the limit and said it towed fine...with just a little extra sway...although I wouldn't go that far. The axels on your rig and everyone elses are set to balance the load with just the proper tongue/hitch weight. They take into account water and sewer tanks, garages, storage compartments and all that. Load it and see how it feels...move things if needed.

I'd load then up like you like and then go get weighed. It's an easy enough exercise and you only need 2 quick weightings (truck + camper and truck alone).

If you're above 15% pin weight, you're set.
