Normally, the air flows in the bottom vent, gas-air mixture ignites, air and gas are drawn in the intake tube, combustion takes place near the tank, and the hot burned gases are exhausted out the top port. Convection (hot air rises) causes the flow in this direction.
If the channel is clogged with mud dauber nests or spider webs (or possibly there is a strong wind), the flow will be in the reverse direction. This is not a clean combustion, won't heat the water well, and will put burn/scorch.carbon marks on the cover by the lower port and possibly up the side of the RV. The fix is easy. Just use compressed air (an air compressor, not one of those keyboard cans) to blow out the entire path.
My grill has done the same thing.
