It's always prudent to use an inline filter when connected to city water or when filling the fresh tank.
I always open the water spigot and let several gallons of water run BEFORE connecting to city water or filling the tank unless I'm at home or a known good source. It doesn't even hurt to fill a quart glass jar and have a look if you are unsure.
If you are saying you believe the junk came from the water heater, stop draining the low point drains without putting the water heater in bypass. The fill tube in the water heater can suck debris from the water heater back into the lines where some of it stays and then clogs the aerators on repressurization.
Usually, the toilet valve clogs first when doing this. It was hard to determine where you believe the contamination came from in your post(s)
