Side Windows on bunk ends leaking

Hello! We just bought our first Rockwood Roo. It is a 2007 and we took it out for the first time last weekend. It rained liked crazy about 2 to 3 inches. It did pretty well except for the side windows on the bunk end. Our pillows and mattress on the sides were soaked. We could feel the rain coming in from the window. I know that it was not condensation and leaking from the seams. My question is what would be recommend for waterproofing the sides or the whole bunk end. We feel like it was not properly cared for by the last person. Also we can feel the difference in material on the windows. They seem like they are a lot thinner than the rest of the material. Any suggestions would be greatly appreciated.
